You may also like to take a look at http://www.deltaxml.com which 
provides a comparator for XML that generates the diffs in XML.

You can combine these diffs with either of the originals to get the 
other file (it is reversible!).

Take a look - there is a Java API etc. but I'm afraid it is not free...

But it should provide a solution to your problem, I think. No Xpath 
statements, it is a tree representation - the result of many years 
work! Includes namespaces and other XML intelligence and is in 
regular use.
