Hello Chris

You apply templates to all the nodes, but you don't have a template to catch
the comment nodes, so the default template is kicking in, which is to ignore
comment nodes.
I added this template to the bottom of your XSLT and it seemed to work fine
in Saxon and 4XSLT:

<xsl:template match='comment()'>
   <xsl:comment>
     <xsl:value-of select='.'/>
   </xsl:comment>
</xsl:template>
